Re-setting a Security System on a 1998 Plymouth Breeze...please read, need help....?

Okay have a '98 Breeze, it was stolen and now that we have it back there seems to be a triggered security system that causes the interior/dash lights to blink or flash...what Im wondering is if there is any re-set on or mechanism to stop this and re-set the system??? By the way the battery is dead so disconnecting that wouldnt make a difference, at least I dont see how it would if Im wrong please let me know this too....Thanks in advance
